I mean...
Two characters clashing is definitely a valid reason to change your headcanon, depending on how it plays out.

Like if we saw Fuj clash with Big Mom and get completely overpowered, that would be a pretty good indication that Big Mom > Fuji right?

Big Mom getting the better of Marco is what should happen. The Portrayal of Yonko's in 1v1 altercations with Commanders is pretty consistent. With Yonko easily getting the better of the commander every time. Yonko portrayal only waivers when its a group of individuals attacking them and even then the damage is always minimal.
