It's stupid to think she will set sail to search for Luffy instead of simply thinking that their paths would cross.

Actually, I don't really care about that, I just believe Oda will find a way to make her leave with a good reason. Like I said, she could be kidnapped.
But I’d rather focus on this "Wano guardian" idea. Zoan Devil Fruits have their own will, as stated multiple times recently. Vegapunk even mentioned that most Zoan awakenings overwhelm the user’s mind. So, what happens if the user’s will conflicts with the fruit’s? I think Yamato could be a perfect example of this issue.

Thing is though, wouldn't this conflict have already happened before Wano ended? There's no sense of bringing this concept up (in Yamato's case specially) long after the arc's already over.

what made you people think that BB will attack Wano first when he could go to a weaker one like Fishman Island. have you forgotten Madam Shyarly's prediction?

Luffy needs 3 top tier subordinates to be on the same level as Roger and Xebec. Either jinbe somehow becomes as strong as an admiral, or Yamato needs to join.

Why doesn't it matter? Oden was not around the Roger pirates decades long adventure, only joining in the last voyage. The crew will function without him, just as the SH will function fine with the monster trio. Xebec's crew wasn't even loyal to him, with WB calling him an idiot and seeming to not care much about his death or legacy. Who cares about the Marines or Gorosei? Luffy has allies who will help fight them, obviously
It's not like he will destroy Wano, he will just destroy the walls surrounding Wano with his earthquake.
Taking Pluton by the wrong hands is a danger for Wano & the entire world, so it Yamato didn't get kidnapped, she'll have to follow BBP to stop them for destroying the world.
