It's common because they made it common. It does represents marginalize group indeed. But through the LGBT+ lens and the spectrum of racialization.
It's not for nothing than the main thematic of Xmen is the acceptance of one self and the struggle of coming out against a population that see your new "identity" as unatural. This forms the LGBTQI+ lens, and Xmen uses that smartly to incorporate the racialization of Mutans as a system of repression on top of that. It's a really interesting sociologically.

Minority wouldn't be exact. As there are different systems of domination. X-Men (involontarily?) targets the heteronormative and patriarcal one (you could say that white supremacy is also targeted trough the spectra of racialization).

Yeah, you are right about the very first era of the comics. It was more about the protection of racialized minorities.
I have a bias as I'm mainly concentrating on the later occurence of the group (from 1990 to today) where the concept of mutan coming-out is actively pushed by showrunners and artists.
In anycase, it could be a very nice tool to introduce some leftist and sociological concept (especially "racialization"). I really recommend X-men 97. It's simple but effective.
