She does not deem him important enough to employ her strongest tools (Her Soul Weapons) on him. And lol at the downplay
"She needs to use her DF" What are they for then anyway? Newgate and the Admirals must blow for needing to use their Main Power to hurt strong individuals. Newgate must be a scrub for employing his quakes on Marine Fodder and Captain John.

She could have taken out Napoleon and blasted Capone Apart with Ikoku (Thats both effective and efficent) but she chooses to use her fists (It was effective but she clearly had more efficent paths)
The same is obvious here. She could have used her fists and Haki and beat him until he was black and blue. She had him in a death grip so she was free do whatever she wanted with her free hand so, using her fists and Haki is effective but nature of Marco's powers means that it's not an efficient use of her resources and time. She wants to deal with other people and wants to teach Perospero about personally squashing personal beef.
She could have beaten him but it's going to take at least several hours. Marco's fruit is built to stall people stronger than him. Thats why he runs in there without any worry. Her fists are less efficient than soul weapons in this scenario.
Effectiveness and efficiency are not always corollary. For example, in any form of chemical synthesis, there are dozens of "effective" ways to reach a final product but that doesn't mean they're efficient. Those methods are "effective" because you reach the desired product but you may have to waste way more reagents or time using one method than using another and accomplishing the same goal with more yield and less time.
She can beat his ass with her fists all she wants but in this scenario where returning to the battlefield to personally squash her own beefs, using Marco like a punching bag is not an efficient use of her time or efforts.

The fight was off-paneled. The scene we see was only one moment of their fight. We need to know if the special properties of Marco's flames counter all Big Mom's homies or just Promotheus. But regardless of that, a single clash may have been enough for her to conclude that her other weapons wouldn't help, or rather it'd end up detrimental to her even if she ended up winning.
The entire dialogue was resolving around the fact that Big Mom wanted to be part of the big battle and thus if she had her main weapons wasted by Marco before even engaging in the main battle, it'd have been detrimental to her, hence why she decided to avoid the fight now
