Laffitte is known for being a brutal Sheriff, and can hypnotize people. Koby knows about Egghead Island, and the Pacifistas. Blackbeard is going to have Laffitte hypnotize Koby, to learn about the Seraphim, Sword, and Vegapunk.

Koby getting capture by Blackbeard is horrible for the Marines, he knows a lot about different organizations. Also, if Blackbeard figures out Koby used to work for Alvida, he can blackmail him by threatening to reveal to the Marines that Koby used to be a pirate, which would get him kicked out, most likely.

Since Koby is an apprentice of Garp, and Aokiji is also close to Garp, Blackbeard can also use Koby to manipulate Aokiji.

Great play from Blackbeard here, he gets information on Vegapunk, Sword, and gets a tool to manipulate Aokiji.

Nah I think Coby's actually kidnapped. If he was doing some kind of covert-ops mission, the other members in Sword would have known about it
Not too sure about why though. Maybe he just wants to lure Luffy out
