The WG did not disown Shanks like Doffy(aka actively tried to kill him for a period of time) because he’s not actively antagonizing them

Also probably has to do with the fact that Shanks never chose to leave

I mean, both ends are conjecture. All we know is they disowned Doflamingo for leaving. We have no idea why they dont treat Shanks as a direct enemy.
