They can‘t there is something missing,they can‘t just kill everyone in hope of some survivors to repopulate 
What if noone remembered this flood in the past,if almost every trace of the AK is gone and the Victor the WG writtes the story kinda possible normal humans don‘t remember everything,and WG did a good job in hiding the history.
Only Race which looks like they know at least some stuff are the giants with some Giants getting 300+ years old for them it‘s only 3 generations ago that‘s why they probably know some stuff .
