The scaling goes like this -- GV WB could have killed shiki with a random swing. Same shiki can fight 2v1 prime garp and wengoku long enough that half of MF got destroyed. Now the same WB "run" from garp. Make it make sense

And in Doflamingo's case, you could truly call it tactical retreat. After all, Doffy was building his empire and later joined the Shichibukai (if not even being a Shichibukai at that point), so losing his political status by being exposed for his criminal activities would be extremely disadvantageous.

On the other hand, Doffy showing no fear when going for the kill against Smoker with Aokiji up his back, and attacking Fujitora (even though obviously being inferior), shows some guts the Yonko did not have.

Primebeard fought Roger multiple times, it's not about guts or whatever as he could handle Garp in a fight even without Linlin and Kaido just fine. He simply didn't have the time.
Compare this to Doffy still deciding to fuck off when Kuzan gave him a warning shot (despite Smoker knowing several secrets of Doffy's) and him also sweating bullets at the thought of Kaido coming for him, and it's very clear that Doffy himself believes any top tier would neg diff him.
