Shanks has little territory shown so far, and refuses to dominate territories like Big Mom and Kaido. His force comes from his crew, not from creating fortresses like Whole Cake Island or Onigashima. Shanks doesn't have a giant island to invade, as far as we know. He comes as he pleases. Shanks is not a threat in terms of territory.
Shanks showed up in Marineford, with the ability to turn the tides by siding with Blackbeard/the Whitebeard pirates against the Marines. Instead, he did the opposite, and ended the fighting, aiding the Marines, who were about to deal with the remnants of Whitebeard's crew + Blackbeard. Shanks also appeared at Mary Geoise, the seat of the WG's power, to speak directly with the Gorosei. Shanks has a clear level of diplomacy with the WG, and is not seen as a direct threat by them.
Shanks's bounty is definitely based on his connections to Roger, but, not everyone associated with Roger received gigantic bounties. And, Shanks has no direct lineage with Roger, he was just a cabin boy on his ship.
Shank's bounty is completely based on his power. Not evil deeds. Not because he's a threat to the WG. Not because he holds great territory.
