Sengoku mentions twice in chapter 957 that Rocks wanted to rule the world, sounds like enough reason for someone trying to rule the seas to challenge their authority.

Roger wasn't a particulary good guy, we know that he massacred the army of a whole country just because some soldiers didn't talk well to his crew and that he slaughtered Squardo's crewmates before his eyes. He didn't need a good reason to want to kill Xebec that he would likely have been unable to take down without Garp.
My guess is that there was something of big value in god valley that both xebec and Roger were after.
To get it they had to confront marines, celestial dragons and each other. But if Roger wouldn't harm the slaves, xebec wouldn't care and that's why garp sided with Roger. They won and Roger took what he came for, maybe the big egg we saw on his boat or something else.

You have someone who wants to rule the entire world. and the same guy killed and destroyed many locations. Rocks doesn't care about anyone else even his crew mates killing each other in the same ship. the information about him clearly implied Rocks' evil deeds are no different than the World Government. but since Rocks was more like a terrorist leader who killed and wiped out many countries, Roger had to ally himself with the lesser evil, which is the World Government.
