They did not want to shift + delete Ohara, they had to confirm whether the Scholars there dabbled with what the WG considered forbidden which is why they sent Cipher Pol & then when Clover questioned the Gorosei, it was confirmed.

They wanted to kill all scholars of Ohara after that, they still allowed Regular Citizens to get off the Island. Akainu erased them by his command & it was his decision to do so, there was no order from above for it.
