Enel had one of the best Coo ever shown in the manga, and it was even amplified through his goro goro no mi. Yet he still thought goofy was defeated/dead when he was swallowed up by Nola the snake.

So, probably any haki would be interrupted by the body of the outer organism before it gets to the organism inside them.
