It's simple, Shanks didn't want to kill Kidd and thus, he chose to not cut him.

I think he preferred just destroying the weapon and wrecking kid to cutting Kid (and the entire ship) in half. He wanted to land on something and primarily wanted to have the poneglyph copies.
