Well that's the point of self acceptance. Sanji realizes he can't escape being biologically like his siblings, but he takes his good nature that was preserved within him by his mothers sacrifice to use said powers for good. He is essentially accepting who he is on a biological level, but using who he is for good instead of evil. Like a boy born into a family that built their wealth on immorality, the boy then grows up and uses the power granted to him altruistically to help others and in a way "cleans" the family business; while he is still using the platform granted to him by evil, it's ultimate purpose is good. As we see Sanji saying that "he won't lose himself to Germa", all that means is he won't become evil, but the powers granted to him aren't inherently bad. The theme here is the incapability of running away from who you are, but using who you are in the pursuit of what's right.
Franky's ship construction didnt matter? The OP story literally cant continue without Thousand Sunny's adaptable technology.
Chopper's medicine doesnt matter? I guess...we can just leave the Strawhats to die in Wano and Luffy traveling alone like Mihawk while being angsty? Making mistakes all the time while unsuspecting, getting drowned without help, his dream dying since he cant protect his friends, completely destroying himself in the end without a purpose in life?
Zoro's swordsmanship doesn't matter? When Luffy's handling Kaidou and his hands is full with the strongest, who will handle Kaidou's powerful subordinates? When large scale army come, who can fend them with enough AoE attack and ensure long-term damage for them not to mess with SHs again? Or Zoro doesnt matter? Who will straighten up Luffy to remember the principle, the burden of a captain, when Luffy is literally a child?
Who can be strong and selfless enough himself , that he sacrificed himself blocking an island-sized attack for protecting Law-Kidd-Killer or give them time to escape, meanwhile Kidd and Law are also the key players to defeat Big Mom?
Etc etc tldr its wrong to think that the stuff that actually matter is limited to beating the strongest villain. Only Luffy can do that in the Strawhats. This will not change. But aside from that? Luffy can't do anything else. This is set in stone since Arlong Park. Thats why he have his nakamas to protect him and cover him regarding other aspects of war while his hands are full with surpassing the strongest.
