Akainu is stronger than Fujitora, I think, but Fujitora has a much stronger Will, as he cares enough about justice to admit he's wrong, when Akainu refuses to ever admit fault. Fujitora's willingness to check himself is what separates him from the other Admirals.
Akainu is willing to tolerate war crimes in order to create justice. Fujitora wants the same world Luffy does: a world where people don't tolerate treating weak people like trash. Akainu destroyed Ohara, Fujitora protected Dressrosa. Fujitora doesn't have the strength to beat Akainu. But, his Will will win out in the end.
