They could have just full erased the incarnation without worrying about Megumi. They go through the trouble of separating the souls before using Jacob's Ladder not to kill Megumi, which is why Yuta seemingly stops the tech when Yuji enters his landscape.

I know that. Sukuna has been stronger.

But understand me when I say this; Gege intentionally handicapped Gojo with 10S (Sukuna could defeat him without 10S), so that he could justify nerfing Sukuna later on.
Gege didnt give Gojo a fair fight.
I try to understand author's decision making process, not just the outcomes of one battle.
