There are some good anime on peoples lists here.
Shiki and Darker Than Black are the 2 best anime I am seeing on the lesser-known lists here. If you have not seen them I would highly suggest both as they are 2 of my all time favorites.
Both of these anime are hard to find on "legal" streaming platforms with Darker Than Black being next to impossible and over $200 on amazon for the season 1 box set.
Looking through MAL some anime I would think we lesser-known seem to be pretty popular ranking within the top 200 of the database in popularity meaning a large number of the user base have added them to their lists. For example Dandadan (a mainstream hit this season) ranks 472 currently.

One of the best anime ever imo. Season 2 is quite forgettable. I would not suggest wasting your time with it. It doesn't hold a candle to the first season.
I watched Darker than Black for the first time in 2010 and Hei is still on of my favorite anime characters of all time. I may have to watch this again soon.

Even this was popular. I remember everyone had watched it and used to recommend it...similar to Baccano...though I for some reason I always recommened Ergo Proxy for Darker than black fans..

First things first, it's quite hard to define what's "lesser-known". But it's not entirely subjective. If someone tells me Naruto is lesser known, I would think they would be jking.
I personally describe it as shows and movies that were never mainstream. One of my personal favorite is Bakemonogatari or simply Monogatari series. It's an incredible series that isn't anywhere as popular as the mainstream series. Even people who aren't otaku might've watched One Piece. But they most probably have never heard of Bakemonogatari.
And this is where the line gets a bit blurry. Would you consider Sword Art Online a lesser known anime? I wouldn't, because it was wildly popular and definitely mainstream at one point. But one could argue it was never as popular as the "big ones".
Regardless, I wanted to talk about either hidden or forgotten gems, shows that aren't that famous even in the regular anime watchers community; or even shows and movies that weren't very good but you personally liked it and remembered it.
Another two that are my favourites and less known are WorldEnd or SukaSuka and Nagi no Asukara.
