In manga credit for defeating Xebec goes to Garp ( with hidden info for public that he had to ally with Roger to accomplish that ) . Unless I forgot some manga scan or there exist other source ( vivre card or something ) its never even hinted Roger was one that beat Xebec.

God Valley flashback is perfect situation to reveal IMU.
I am gonna go with wild take ....
Garp and Roger tag teamed Xebec and were the reason why Rocks pirates scattered.
But they didn't beat Xebec.
It was IMU who then wiped out the entire island.
Perhaps this incident became catalyst for Roger to aspire to get to last island and learn everything.

He is the only relevant old guy in the show at the moment that is still save for later.

I'm convinced Imu is 100% involved.
Controlling or giving power to Garling and finishing off Xebec could be one of the possibility.

Though I can see he was betrayed by his crewmate (can be 1 or many) at a very crucial juncture during his 2 vs 1 battle against garp and Roger that turned the tide for the duo to take him down with joint haki attack. But that didn't kill him.
Everyone leaves. Imu descends from heaven to God valley. Has a final conversation with a battered, broken rocks. Shows him his/her face(silhouette to us still). Rocks smiles. Imu kills him and nukes God Valley. Leaves.
