I will freely admit that this is barely a theory, more of a passing thought (accompanied by a string of baseless speculation) that I just wanted to get out there.
The facts:
-He goes by Sir Crocodile, the title of a knight.
-There is only one major order of knights in the story to my recollection, those being God's Knights.
(I could add that Doflamingo acts very chummy around him but that seems more like 'mingo being 'mingo to me)
The theory:
-Ergo, Crocodile is the son of one of God's Knights. End of theory.
Problem:
-That would make him the son of a Celestial Dragon, unless God's Knights accept commoners which seems unlikely. Bonney was presumably under WG protection due to her relation to Saturn while Crocodile to my knowledge is treated to no such privilege.
Baseless speculation to defend my case:
-Crocodile could be hiding his identity.
-Maybe Bonney is not under WG protection but rather Sakazuki knows she's a child (and one that his only friend cares about besides) and came down with a rare case of scruples.
Now here comes some sillier stuff after my thinking about things a little more.
Additional facts:
-Crocodile seems to hate the Marines but it could be the World Government in general, who are of course owned by the Celestial Dragons. I checked to the best of my ability whether he actually mentioned the Marines after saving Ace and it seems to have just been something in the vein of "you people" rather than the Marines in specific.
-He seems to take umbrage with the WG idea of "justice" in specific, e.g. the following two things:
--This quote: "Dogs that run away to lick their wounds have no right to speak of justice. That is a rule of this sea. Now, why don't you go back to your Marine headquarters and discuss your justice some more?"
--The aforementioned stopping of Ace's execution stops them from enacting this "justice" in what could be taken as some very blunt symbolism.
-Tragic backstories in One Piece are like 80% or more about a character's mum dying in some horrible way to motivate their behaviour going forward. Source: I've read One Piece.

The CDs took umbrage with this and she was executed while Crocodile himself had to go on the run. Due to this he hates the CDs and WG and takes particular offense at their idea of justice.
