As long as the ball is in play, any foul is considered a penalty (reason why Szczesny's touch on Messi was awarded as a penalty after Messi headed the ball).
So they're just being consistent.
Here the ball is clearly still in play, Alvarez was the last man & the Keeper caught him with his leg when Alvarez could've gone for the ball.
Unfortunately, the rules don't care if the contact made is deliberate or not.

I've suffered that enough already with Messi...
He should just win it this time around, though if we're being real - winning/losing one match doesn't really change anything outside of the title.
