It is. But if it's really an artificial intelligence maybe it can use ships/robots (like Ziggy) to controll them?
So if he is like Zetsu. We will get a Kaguya? 
Might be but if I have to be honest after Ziggy got finished, it will be a little repetitive if another big bad is also a robot who happened to control Ziggy.
I would really love the idea of Professor Weisz or future Rebecca.
We have to wait and see, maybe in the next chapter Hermit will try to scan Edens One and tells everyone that someone is on the ship.

But here is my problem with my theory. You guys may throw your few cents in.

Well if old Weisz is the true enemy, the only reason that I believe why he would do that, is that he wants to create the perfect timeline or something like that. I don't think that he will destroy everything and be the god of the universe or something like that. It would be more a reason like that of Obito or so. He wants to do the right thing, but use the false way.

Okay here are my thoughts, theories and questions

First I want to talk about Justice and Elsie. I think our theory will become true. They will talk and stay on Lendard so they can start a "new life. The Chronophage will hit them and we’ll see kid Elsie and Justice together and happy.
So now about the Edens One. I don’t think that the E1 is the true form of the enemy. I’m not sure if I like it or not, it depends on Mashima. The E1 is an AI and has maybe an own mechanical body somewhere. But what is the E1? Who built it? Prof. Weisz? Why was Connor the pilot of the E1? There are still so many questions. What can be the goal of an evil AI? Does the AI hate Mother and wants chaos? Maybe the E1 is evil future Rebecca? I really don’t know but there’s something that’s bothering me.
Eraser has 100% a connection to Nox. This hasn’t been addressed at all. What about Clowns and Sisters missing flashback? This has 1000000% a purpose. We haven’t seen the Lendard flashback, that’s weird too.

You mentioned the dark age. The dark age will 100% have a huge relevance in the future. I think that the E1 is similar to Xenolith someone from the dark ages who became a machine. Maybe the true enemy was the cause for the dark age and he was defeated. He lost his body but transferred his mind into the E1.They said that Mother vanished because the human has gone extinct but what if the opposite happened? What if the true enemy killed Mother and the human race got extinct because of that? Maybe the true enemy tried it once during the dark age.
