The covers are about the straw hats and the 1000th chapter. It's likely Oda wanted to make a callback to Luffy and his dream to highlight his progress 1000 chapters on. Hence he included a flashback of his dead brother affirming his belief in Luffy and highlighting the similarities between him and Roger. Yamao therefore acts as a decent enough excuse to bring up both Ace and Roger for the special chapter 1000 moment.

That's why she's separated from the straw hats in the covers and instead paired in the backdrop with Ace, since that's the only reason she's there.

IMO Both vol 91 and 88 make stronger arguments for their respective candidates as they are actually positioned in ways directly comparable to all the other straw hats. And of course the mere fact that all these different covers exist takes away whatever sway each of them individually may have had as proof for joining.

Yamato’s appearance on the milestone 99/100/101 volume covers makes her the only one worth talking about for Wano. Of all the many, many allies available to use, she is the one Oda picks to stand out from the rest and make the cover. No Marco, who also had a relationship to Ace, no Law/Kid/Killer, despite their role in fight, no Carrot, which is consistent with how she’s been treated, not even Kin’emon, Momo or Tama, despite their importance.

Just Yamato, which is pretty big. Will we look back at these volume covers in two years as the first view of the fully assembled Strawhat crew?

There’s still room for discussion- if Yamato was drawn as part of the group, not in a duo with Ace, it would have been a certainty. But it’s a big sign.

And it’s also a reminder of something I personally feel is necessary for annew Strawhat- that they know in some way what Ace’s death meant to Luffy. Ace dying is the important thing that has happened in the series so far, I think it’s right that every Strawhat had some knowledge of it and what it meant to Luffy.

I think he trying point out something that happened volume 37 and 59. I do believe volume 37 certain around Tom, iceberg, Franky relationship. In volume 59 it did have luffy, Ace, whitebeard, shanks, Blackbeard and Jimbei was also included. Maybe these upcoming chapters might certain around Yamato’s flashback when she end ups on top the roof but who knows. Plus, Yamato was shown back to back to with luffy almost like there fighting together. In Volume 98 and weekly shouen magazine showed with luffy that as well ready for fight.
ChAracters franky, Jimbei played some prominent roles with in story. Maybe that’s why Yamato might be in the next one.

this could happen in volume 101. we have 11 chapters or more until we finish volume 101, Kaido needs someone to keep him occupied until luffy is back and she is the only one going to where he is.
